To reiterate, I see these artifacts during boot, but then when I've booted to commandline the display is fine. I also see the artifacts when EmulationStation is open.

After a hdmi mode set, it is normal for display to blank for some seconds while it locks on to the new signal.
This does sound like what I am seeing during gameplay. It seems unusual to me that this would happen every time a new turn starts within a game though. In other words, I have a NES game open and every time the turn ends and the gameplay restarts there is a couple seconds where the HDMI mode resets. Is that expected?
