I found the problem. The partitions were mounted into users' /home dirs. When mounted into /mnt/ the problem doesn't happen.
1. The problematic fstab entries for reference :The two partitions are on the same disk. The UUIDs are valid because the partitions are mounted on startup.
I've replaced the /home/ mount points with /mnt/. The "eject" button does not appear anymore, the disk is not shown on the Desktop. I've created symlinks to the /mnt/ dirs in the user's home dirs so that they can access their partitions easily.
