What is the best way to transform the 4 i2c enc to Midi CC permanently (+4 midi switches)?

I would go the CircuitPython way. There is some code for the encoders https://palmopensource.com/hardware/io- ... rry-pi.php and then you can use the mido lib to inject CCs. Maybe Zythian already have a nice daemon to do this?
