Its a hardware issue.
You would be better using an analogue system where you choose what the threshold is rather than rely on the fixed hardware thresholds you currently have.
If you still have problems then it might be improved by choosing the colour of the emitter eg the larvae may absorb green more than the other colours so will appear at a better contrast with green light.
I might be tempted to use a camera instead of a single cell sensor if a suitable lens can be found.
