It's one option but it's always nice to be able to do everything without having to move, do anything but issue command line commands.I prefer a Jumper to select if the program on the controller should run or not.
The OP's issue isn't so much about what to do when a Pico starts, but ensuring actions are carried out when a running program is terminated, while testing and debugging code functionality I presume.
