I've tested everything again - the stepper motors and the drivers are all ok, and apart from 3 duff GPIO pins the pi is outputting what it should. The problem is in converting the 3.3v to 5v - I have tried very method under the sun and none of them work - opto-isolators from Sparkfun, the Mosfetti Board, logic level shifters from pimorini, the 74AHCT125 - Quad Level-Shifter IC, PN2222 transistors.
So has anyone ever managed to get a logic level shifter of any description to work with the Raspberry Pi, and if so are they willing to share how it is wired up so it works?
