You should not clone mounted partitions with dd.
Maybe it helps to run dosfsck on /dev/mmcblk0p1 and e2fsck on /dev/mmcblk0p2
But you should rather boot from a second SD card, while copying /dev/sda1 and /dev/sda2 (you can have /dev/sda3 mounted but make sure that /dev/sda1 and /dev/sda2 are not mounted).
