You should look in the script: /etc/kernel/postinst.d/z50-raspi-firmware
"ERROR: Unsupported initramfs version" is there because something in that scripts needs to prevent copying the wrong initrd.img file to the bootFAT and maybe more, I forgot.
I have seen this message many times as I also use vanilla Debian kernels (on top of UEFI). I have made another script specifically for my computers so it works unattended. It is not perfect though, but errors are easy to correct as Pi bootprocess is flexible/simple.
